Jon,
    I'll augment Mike's observation by confirming that the motor mounts also 
have
an impact on transmission alignment.  So if your transmission bushing is in 
good shape, but your transmission is NOT centered, then loosen the motor
mounts.  Rock the transmission and motor until you get a better centering
of the transmission to the tunnel.  You might have to put a jack and wood
block carefully under the sump to make things easier to rock.

I have driven for years with an off center shift lever in my 87 Spider. It 
was over to the left and rubbed against the left edge of the leather shift 
boot. 
Finally had it repaired at Auto Delta in Atlanta.    The problem was a 
compressed rubber bushing on the back left transmission mount. This allowed 
the 
transmission and engine to lean to the port side. According to Bob at AD this 
is 
fairly common and is independent of the motor mounts.
