You are correct about the SR-2 being a limited production model.  The
Aristocrat came first, being built in 1968 as 1969 models and the SR-2
followed about a year later.  As I recall there were about 2500 of each
built.   A Commanche model in white with butterscotch trim and an Indian
motif came in 1970 with about 1000 built.  The "standard" SR-2 color was
the orange/red as yours is, but there was an optional gold/tan color
available.  I'd guess no more than 500 of the 2500 were the gold color. 
There was one of these at RMIHR this year.

All Scout options were available including the T-39, but it was not
standard;you could have your choice of that or the 3 or 4 speed and any
engine.  The air conditioning was an add-on as you say, not a factory
option.  There was no air conditioning installed at the plant until the
Scout II went into production.  The add-on was a kit available through
the parts system for dealer installation.

There was a one page flier on the SR-2 (and also for the Aristocrat)
available at the time it was being built, but little additional
advertising.  The "Doll-up Scout" was the only explicit marking for one
of these special models--no package codes or anything like that.  I
wonder if the "Prototype" on yours indicates a very early SR-2.  What is
your VIN?
