Are you sure the hubs were unlocked when you put them back together? 
Jack up the wheels and be sure.  They can be misaligned when assembling. 
You should put them together by setting the knob to unlock and turning
the mechanism all the way out against the knob to be sure it's unlocked.

I'd also try removing the locking mechanism, covering the opening,
driving it to see if the noise returns. 

I believe some of the earlier designs did not have the spring-loaded
unlock mechanism (even earlier ones didn't have the spring-loaded lock
either) so I wouldn't be concerned about the difference you see in the
manual.
