I don't know the specifics beind the stock radio but I'm sure the
connections are pretty much standard.  You're going to have front and rear
speaker leads and maybe a subwoofer out.  This should be the same for the
aftermarket unit.  The crossovers into the 12 different speakers happens
downstream from the head unit.  This is my guess.  If you pull the factory
unit and find more speaker leads than you have in the aftermarket unit, I
would leave well enough alone.

If you decide to replace the factory unit, I would be very hesitant to cut
off the factory harness.  Check with Crutchfields to see if they sell a
harness adapter.  If not, cutting it may be required.  If that's the case,
make sure you save the factory harness in case you want to restore it.  It
can be soldered back in.
