Dealer Service with a JimC. chip

Those little green lights on my E36 dashboard are getting fewer and fewer...
So now that my car is Sharked, is there going to be any problem with dealer
service? Do I recall reading something about the chip's programming being in
danger?
Also, does anybody know the signs of a bad alternator? My exterior and
interior (including guage/radio/obc/overhead) lights are flickering a bit...
