It doesn't really make any difference but you can make things easier on
yourself if you do it this way:

1) Suck/siphon all the fluid out the top of the reservoir.

2) Push all the caliper pistons back in (this displaces a surprising
amount of fluid back into the reservoir).

3) Do step 1 again.

4) Fill reservoir with fresh fluid.

5) Go to each corner and replace the pads.  Don't start bleeding the
corners yet because that'll push the pistons back out on the other
corners if you use the pedal or other pressure method.

6) Bleed fluid from each corner until you get fresh fluid out.  REMEMBER
to keep the reservoir topped up.

7) With the reservoir nice and full bleed your clutch slave if you have
a manual.
