Eric,

Are you replacing the original transmission?. Several years ago, I was
swapping trannys and had the same problem as you describe. I finally found a
locating dowel from the first transmission was pushed in flush with the
engine flange. The new transmission had a duplicate dowel in the bell
housing that wouldn't fit in the (plugged) hole.
