As Mike stated below, rust under the pad is a common thing. You can
replace the pads, but another possible option I am trying, is to use
stone chip paint all over the footwell. My (amateur) thoughts on this is
that it should provide the same noise protection *and* eliminate the
rust problem. Only time will tell.

Whilst you are looking at the footwells you may (or may not) want to
look under the rear seat. It has the anti drumming compound under it and
can exhibit the same problem. I ended up having to get the rear seat
floor replaced. 

For the rear seat floor I used some wurth sound deadening and that will
also be stone chipped. The problem with the rear seat bottom pad (well
at least with mine) is that it has a wire frame and this wire frame rubs
on the sound deadening and over time scratches the paint underneath.
Gotta sort out a solution for the wire rubbing.
Also it is possible to get water off the softop run in under the seat.
So this area is a worse rust breeder than the front floor pan. Some pics
on what I did here before the stone chip was applied.

Using stone chip paint in the footwells and rear seat well is
non-standard.

can set in round them in which case it is best to remove them and sort
it
all out.  Personally I would put new anti-drum pads in (obtainable from
your friendly body shop) with a very small amount of Waxoyl or similar
sprayed on afterwards, enoughto stop rot bu not enough to release the
self-adhesive glue on the pads.
