I had this problem after not driving my truck for quite a while.  Turned
out
that the flat 2 wire connector going into the alt was corroded and not 
making good contact.  One of these is the 'sense' wire for the
regulator, if I am not mistaken.  Maybe one of your wires in this
connector is broken or not making good contact.
