I'd be suspicious too...since it doesn't match my experience of what 
happens with a bad clutch. Mine is very limited experience, bear in mind.

However, while I can't speak specifically for BMW-certified pre-owned 
cars, the people I know at other dealerships *love* to do warranty repair 
work. The service dept does have a pre-negotiated rate for warranty 
coverage, but it's extremely easy for them to bill max hours for any 
warranty work, so the dealership doesnt' eat the cost of repair.

Consequently, while they have an economic incentive to find things wrong 
with your car, I don't believe they have that incentive to bill it to you 
rather than back to BMW (or the holder of the warranty).
