There should not be any problem with powder coating if it is done properly,
but it depends on the temperature used in the heat treating phase.
Excessive temperatures can supposedly damage the wheels.  Ask the person
doing the work and verify that he has done old alloy wheels before.  

I had a set of old Campagnolos powder coated a year ago, and have been very
happy with the results.  It was actually cheaper than painting, and the
coating is tough and easy to clean.  I recommend it.
