Michael, You want to set #1 piston at TDC then align the cams with the  punch 
marks on the bearings.  Correct valve timing and valve lash is  important to 
top performance.  It's always something that I check when  beginning a tune 
up.  
 
The missing index pointer from your water pump, probably went away with the  
old water pump.  Be sure to use your dial indicator when setting the index  
pointer to the PMS mark on your crank pulley.  The pointer usually suffer  
bending and misalignment during pump changes, belt changes and rebuilds.
