No, it is not possible that the motor would shift back 1" in the
space of 4 hours while the trans was out of the truck, but the engine was
still in. The heights of the engine and trans preclude the difference in
mounting brackets like would be on a 727 to Manual trans. There is no
Z-bracket on the manual trans mount. The engine mounts are set up so that
the only move up and down, not front to back, when they have failed.
Also, if the engine and trans moved back 1" then the clutch linkage would
be horribly out of alignment, which is not the case.

Is it possible that the mounts are what is different? but that doesn't
explain why it was supposed to be a drop in swap? How about this... is it
possible you have bad motor mounts (or simply some play in said mounts) and
they have allowed the motor to slide rearwards around an inch which is the
cause for your current situation regarding swapping transmissions?
