There are many things that this could be, and this may not be related but. .

my old 87 e30 325i did something very similar for a long time.  It would 
happen for a while, then go away for weeks/months then return again.  It 
hasn't returned ever since we realized the electrode at the end of the coil 
wire where it plugged into the coil was badly burnt.  The coil was also 
melted/charred where it plugged in.  We replaced both the coil wire and the 
coil and the problem disapeared.  If you haven't already checked it. . .
Incidentally it was a new set of (expensive) wires that the PO had put in.
