528i engine transplant...help!

After selling a 1978 528i, and having the owner destroy the engine...A
friend of mine decided to buy it back, and instead of a stock rebuild,
built a 3.5 to put in instead.
He used the original injection and other parts off the 2.8 to finish
the job.
This car runs good, but not nearly the way it should. Is the problem
in the injection system? can the CIS system designed for the 2.8
handle the 3.5?
What are some possibilities that we can do to help get this 5er moving
the way it should?  Any and all suggestions are welcome and appreciated.
We have considered getting the motronic injection from a 535, or even
putting a set of webbers on it, but were hoping for a solution that
could be a little less expensive...
