164 water pump, stumbles

Hello all.
Last week I had the misfortune of having my water pump seize up,
wrecking the belts and causing a general PITA event.  I had the water
pump and thermostat changed, but the check engine light is illuminated
and the car runs rough when starting cold and when coming up from idle
very softly.
Can anyone provide me with some suggestions?
